Take canonical coordinates q=x1​ and p=x2​. The Hamiltonian system is
q˙​=−∂p​ϕ(t,q,p),p˙​=∂q​ϕ(t,q,p).

In the standard Hamilton's equations q˙​=∂p​H and p˙​=−∂q​H, its Hamiltonian is
H(t,q,p)=−ϕ(t,q,p).​

An arbitrary function of t can be added without affecting the characteristic curves. The Hamiltonian generally depends on time through ω and need not be conserved along a trajectory.
