Haplotype estimation reconstructs which alleles share a chromosome from observed genotypes and other information, such as pedigrees. A doubly heterozygous genotype can be or ; a phase-known genotype distinguishes them. Uncertainty in that reconstruction must propagate to estimated haplotype frequencies and linkage disequilibrium.
