Extracted-ion window capture fraction 2026-11-05
An extracted-ion window capture fraction is the fraction of a particular ion peak's integrated mass-coordinate signal retained by an extracted ion mass window. For a nonnegative signal-density model and window ,assuming the denominator is finite and positive. This is a fraction of the specified peak model, not necessarily a fraction of analyte molecules or of the entire total ion current. The extraction window selects which mass-coordinate signal enters a profile.[ref]

An original Gaussian function model makes window-capture sensitivity to mass offset explicit. Let the peak center be displaced by from the nominal window center, with standard deviation and symmetric half-width . If is the standard normal distribution's cumulative distribution function,At zero offset and , the retained fraction is approximately . Shifting the peak center to the upper window boundary, , reduces it to approximately . The model's total peak area has not changed; the selected fraction has.
A wider window admits more of this peak but can also admit another ion. The measured window sum can therefore increase for two different reasons: greater target capture or added interference. They cannot generally be distinguished from the summed trace alone.
The Gaussian shape is a stipulated teaching model, not a universal instrument response. Real peak asymmetry, finite recorded ranges, background and overlapping signals can change the fraction. Mass resolving power and mass-coordinate accuracy remain instrumental properties; a software window only selects from the information available.
Total ion current normalization 2026-11-05
Total ion current normalization rescales a mass spectrum using its total included ion signal. For nonnegative, equally spaced spectral samples , a common implementation computes and reports when . The normalized values then sum to one. Multiplication by a common reference total gives another convention with the same relative ratios. The name refers to the summed spectral signal; a stored intensity need not itself be expressed in amperes.
This gives exact invariance to a common positive multiplier: replacing every by leaves every unchanged. It does not establish that every experimental disturbance acts through such a multiplier. The mass-to-charge ratio range, excluded peaks and treatment of background determine which signal contributes to the total ion current used for normalization.
A worked example exposes the effect of an unrelated dominant peak. Start with three recorded intensities , giving normalized values . If only the third intensity doubles, the spectrum becomes and the first normalized value falls to . The first feature's raw signal has not changed. Its normalized value has decreased because the denominator now contains more of a different feature. A spectrum of all zeros has no defined unit-sum normalization; assigning it an arbitrary denominator conceals missing information.
In MALDI tissue images, locally abundant peaks produced this kind of misleading attenuation, motivating comparisons with median- and noise-based normalization.[ref]

Total ion current normalization can remove common intensity scaling, but ion suppression affecting only selected compounds violates that simple model. Report both the normalization rule and what the normalized image is intended to compare. Total ion current profile 2026-11-05
A total ion current profile plots total ion current from successive mass spectra against time. In liquid chromatography–mass spectrometry, it can show the passage of summed ion signal through the measurement system. IUPAC uses the broader profile term for time-dependent sampling beyond chromatography as well.[ref]

With fixed included mass-to-charge ratio bins , a reconstructed profile iswhere labels a spectral acquisition. An extracted ion profile instead follows a selected mass interval or feature. Changing , scan conditions or detector response can change the total profile even if the underlying sample composition is unchanged.
Consider three scans at . An invented ion A contributes , ion B contributes , and constant background contributes . Their total profile is . Its last two points form a plateau even though the individual ion signals have changed completely. The total alone cannot distinguish that exchange from one ion remaining constant.
If one deliberately chooses straight-line interpolation between these three total-signal measurements, the trapezoidal rule gives areaThe discrete sum is a different quantity. Neither calculation identifies a chemical species, and unsampled signal changes remain unknown. State the time spacing, mass range, baseline and interpolation or integration rule when comparing profile areas. A total profile is useful for acquisition overview; the underlying mass spectra preserve the information needed to investigate its apparent peaks and plateaus.
