The electromagnetic energy density in vacuum is uE=ϵ0E2/2. For a length ℓz of the coaxial capacitor, integrate over annular shells:
U=∫r1r22ϵ0η2r2V2(2πrℓz)dr=η2πϵ0ℓzV2lnr1r2.
(1)
Since C=C′ℓz=2πϵ0ℓz/η, this becomes
U=21CV2.
(2)
The integral is over the inter-cylinder electric field, and gives the stored energy, independently of which electrode is assigned zero electric potential.
