BODIPY 2026-11-05
BODIPY denotes the boron-dipyrromethene family of compounds, widely used as optical dyes. A common dye skeleton contains a boron-difluoride centre coordinated within a dipyrromethene-derived framework. ChEBI defines BODIPY dyes structurally and lists many substituted members, rather than assigning one chemical formula or optical spectrum to the whole family.[ref]

The conjugated system, substituents and environment affect light absorption and fluorescence. Sharing a scaffold does not imply equal molar absorption coefficients, fluorescence quantum yields or chemical reactivity. A dye can also serve as a reaction participant, rather than an inert tracer.
A primary method by Evan A. Haidasz, Antonius T. M. Van Kessel and Derek A. Pratt followed co-oxidation of a hydrocarbon substrate with the signal carriers PBD-BODIPY or STY-BODIPY by visible-light spectrophotometry. The assay was designed to characterize radical-trapping antioxidants and distinguish reaction kinetics from trapping capacity.[ref]
A Continuous Visible Light Spectrophotometric Approach To Accurately Determine the Reactivity of Radical-Trapping Antioxidants by Evan A. Haidasz and others. Abstract, signal carriers and kinetic/stoichiometric interpretation
Its optical readout should not be described automatically as a fluorescence measurement simply because the compounds are dye derivatives. An original photon-counting model illustrates another distinction. For incident photon rate and absorbance , the fraction absorbed is . With fluorescence quantum yield and detection efficiency , an idealized detected emission rate isAt small , this is approximately , which can be proportional to concentration under a suitable Beer-Lambert law. Increasing from0.10 to0.20 instead increases absorbed fraction from approximately0.206 to0.369, a factor1.79 rather than2. This example assumes unchanged quantum yield, geometry and negligible reabsorption; it does not assign those conditions to every BODIPY experiment.
A quantitative application therefore specifies the derivative, solvent, wavelength, chemical state and observable. Absorption loss, emission change and reaction-product formation are related measurements only through a validated response model.
The final substrate-level phosphorylation in glycolysis provides a useful experimental handle: pyruvate kinase transfers a phosphate group from phosphoenolpyruvate to ADP, producing pyruvate and ATP. Adding lactate dehydrogenase couples each pyruvate formed to consumption of one NADH:These equations select free ionic forms consistently: phosphoenolpyruvate has charge , ADP , ATP , and pyruvate and lactate each ; NAD+ has one more positive charge than NADH. Each line conserves charge. Cancelling pyruvate gives one NADH consumed per ATP formed in this coupled system. A whole-pathway NADH measurement has a different meaning, because the earlier glycolysis redox step produces NADH.
The published An Optimized Enzyme-Coupled Spectrophotometric Method for Measuring Pyruvate Kinase Kinetics reports recombinant pyruvate kinase prepared in Escherichia coli, purified by chromatography and size-exclusion chromatography. UV-transparent microplate wells contained ADP, phosphoenolpyruvate, NADH, lactate dehydrogenase and a buffer solution with magnesium ions. An Epoch plate reader used spectrophotometry to follow absorbance at every five to ten seconds for one minute at . Its Figure 2 presents , increasing as NADH is consumed. Heat-inactivated pyruvate kinase gave minimal background; a validated active preparation was the positive control. These comparisons support an enzyme-dependent readout in the prepared system, rather than a whole-biological cell glycolysis measurement.[ref]
The same report uses for optical path length in Procedure B.2.i, but approximately in Data analysis §3. An absolute conversion requires the actual path length and sufficient coupling enzyme activity; no measured ATP rate is inferred here.[ref]
An Optimized Enzyme-Coupled Spectrophotometric Method for Measuring Pyruvate Kinase Kinetics by Saurabh Upadhyay. Procedure B.2.i; Data analysis §3; General notes, items 4 and 6: path-length inconsistency and linear-range conditions
For an original dimensional example, stipulate a blank-corrected absorbance decline , a calibrated path length and a chosen calibration coefficient . These are invented teaching inputs, not the protocol's measurements or its quoted coefficient. The Beer-Lambert law givesIn a stipulated reaction volume, this is of NADH consumed and, conditionally, of ATP formed. The conditional inference requires rapid pyruvate consumption by the coupling enzyme, no other NADH-consuming chemical reactions, and a linear, correctly calibrated optical response. The readout measures this last glycolysis step; it cannot establish the full two-net-ATP-per-glucose balance by itself.

G. N. Bowers Jr 2026-11-05
G. N. Bowers Jr is an author of research on spectrophotometry and reference materials used for measurement calibration in biochemical analysis. In a 1980 study, Bowers and colleagues specified high-purity 4-Nitrophenol for standardizing measurements of alkaline phosphatase activity. Some commercial samples met their specifications; others required recrystallization or sublimation. This makes purity a practical part of the measurement, rather than an assumption about a reagent label.[ref]

The same study reported a molar absorption coefficient of at a wavelength of and a temperature of , for 4-Nitrophenol in sodium hydroxide. The stated solution conditions belong with the coefficient: it is not automatically the value for a different wavelength or reaction mixture.[ref]
For an illustrative Beer-Lambert law calculation using the central reported coefficient, an absorbance through a path length gives a molar concentrationThis chosen example shows how characterizing a reference material connects an optical reading to an amount of substance in solution.
Spectrophotometry 2026-10-14
Spectrophotometry measures received light as a function of wavelength, accounting for the instrument's wavelength-dependent response.
Spectroscopic test of the Twin Quasar lens Created 2026-10-14 Updated 2026-10-20
The two resolved quasar images of 0957+561 provide an observational question: are they separate sources, or different light paths from one source? In May 1979, spectrophotometry used the McDonald Observatory 2.7 m reflecting telescope, the UVITS spectrograph, and an intensified dissector scanner at the f/9 focus of the Cassegrain reflector. A 600-groove-per-millimetre diffraction grating produced 4100-7100 ångström scans sampled every 2 ångströms, with about 7 ångström resolution over most of that range. Two spectrograph slits, about 52 arcseconds apart, recorded object and sky background simultaneously for subtraction. Interleaving observations of the two images reduced instrumental and atmospheric gain changes.[ref]
Spectrophotometry of the Double QSO, 0957 + 561 by Beverley J. Wills and D. Wills. Section II, printed p. 2: instrument, grating, sampling, resolution, two apertures, sky subtraction and interleaving
The readout was received light versus wavelength for each image. Closely matching absorption line redshifts supported a common source and absorber; differences in continua and line strengths motivated differential interstellar extinction. Spectral agreement supplied evidence for gravitational lensing, rather than proving the point-mass gravitational lens model. The authors discussed a physical double and discrepant optical and radio light ratios. Their note added in proof attributed the redder spectrum to foreground galaxy contamination and emphasized an extended mass distribution.[ref]
Stray light 2026-10-18
Stray light reaches a photodetector by an unintended path or from outside the intended wavelength band. It can bias spectrophotometry by adding received radiant power.
STY-BODIPY 2026-11-05
STY-BODIPY is the styrene-conjugated BODIPY signal carrier used in a visible-light assay of radical-trapping antioxidants. It co-autoxidizes with a hydrocarbon substrate, allowing reaction progress to be followed optically. The primary method distinguishes antioxidant reactivity from the number of radicals trapped.[ref]
A Continuous Visible Light Spectrophotometric Approach To Accurately Determine the Reactivity of Radical-Trapping Antioxidants by Evan A. Haidasz and others. Abstract, STY-BODIPY signal carrier and kinetic/stoichiometric aims
The manufacturer's record for the named material gives formula and formula weight approximately . Its method description follows loss of absorbance at 571 nm during co-autoxidation.[ref] This identifies a particular derivative and measurement channel; it does not assign one spectrum to every styrene-substituted BODIPY dye.
An original Beer-Lambert law example assumes a 1 cm path and calibrated molar absorption coefficient . Absorbance falling from 1.00 to 0.80 corresponds to signal-carrier concentration falling from 20 to 16 micromolar. The inferred 4 micromolar loss depends on that assumed coefficient and the identity of the absorbing species. Those numbers are illustrative, not a reported STY-BODIPY calibration.
A simple kinetic model writes , where represents a constant peroxyl-radical concentration. Then . An antioxidant that changes the radical population can change the optical decay, but the resulting trace must be interpreted through the co-oxidation model. Dye consumption alone does not count antioxidant molecules without further kinetic and stoichiometric information.
Dark-loss control for STY-BODIPY autoxidation tests one potential confounder. Proposed controls compare the signal carrier without radical initiation, under matched illumination and in the presence of test material that might itself absorb at the observation wavelength. These distinguish chemical oxidation from unrelated optical change or added absorbance.
Although the product is described as fluorogenic, the original assay discussed here uses visible-light spectrophotometry. Absorbance loss and fluorescence change are different observables. Specify the derivative, solvent, optical channel, blank correction and response model when using the named dye to compare antioxidant activity.
Trypsin colorimetric assay 2026-10-18
A trypsin colorimetric assay follows enzyme activity through absorbance at . Trypsin cleaves an amide bond in the synthetic arginine derivative BAPNA, releasing p-Nitroaniline.[ref]
Enzymatic Assay of APROTININ - Sigma Quality Control Test Procedure. Enzymatic Assay of APROTININ, Sigma quality-control procedure, p. 1: Principle and Conditions
The inspected Sigma procedure prepares fresh trypsin in cold hydrochloric acid and fully dissolves BAPNA. Its buffer solution stock contains triethanolamine and calcium chloride, at pH . Three cuvettes compare trypsin, trypsin plus the enzyme inhibitor aprotinin, and a blank replacing trypsin with its acid solvent. Sodium chloride solution replaces aprotinin in the uninhibited control. A thermostatted instrument for spectrophotometry holds and a light path. After equilibration, adding BAPNA starts approximately five minutes of absorbance recording. The uninhibited sample checks activity; the blank checks background; the inhibited sample tests suppression.[ref]
Let , and denote the measured absorbance slopes per minute over the same linear time interval. Blank subtraction gives and . If p-Nitroaniline accounts for the changing absorbance, the Beer-Lambert law givesHere is product molar concentration and is the geometric light path through the chemical solution. Sigma uses .[ref]
Enzymatic Assay of APROTININ - Sigma Quality Control Test Procedure. Enzymatic Assay of APROTININ, p. 2: Calculations, millimolar extinction coefficient at 405 nm
Choose original illustrative slopes , and . The corrected uninhibited slope is , giving at . In , the product amount of substance increases at . The corrected inhibited slope is , half as large. The relative suppression is thereforeThe background cancels in the numerator, but remains essential in the denominator. Using uncorrected slopes would instead give about . Differentiating with fixed and explains the rate conversion; dimensional analysis checks it independently, since .
The inference is a reaction rate on BAPNA under the stated conditions, rather than a direct count of trypsin molecules or proof of every cut in a protein. Cloudiness, other absorbing solutes, or different product protonation can compromise the Beer-Lambert law interpretation. A matched blank and a linear interval are therefore part of the measurement's meaning. A coloured enzyme inhibitor may require its own matched blank; a changed substrate or pH requires a fresh calibration. The constructed constant slopes above describe only that interval, not indefinite product accumulation.
