1,3-Diaxial interaction 2026-10-20
A 1,3-Diaxial interaction is the close nonbonded contact between axial groups separated by one ring atom in a chair. Replacing a carbon-bearing axial hydrogen by an oxygen changes this contact, so cyclohexane substituent preferences cannot be transferred unchanged to dioxanes.
1,3-Dioxane 2026-10-20
1,3-Dioxane is a six-membered ring with oxygen at positions 1 and 3. It commonly adopts chair conformations. Axial substituent penalties differ sharply between C2 and C5 because the relevant 1,3 contacts involve different ring atoms.

2-Oxazolidinone 2026-10-20
2-Oxazolidinone is the five-membered cyclic carbamate with ring path . Electrophilic activation of its carbonyl oxygen can generate an imidoyl-type electrophile.
Acetonide 2026-10-20
An acetonide is an isopropylidene acetal formed from a diol and acetone or an acetone equivalent. Formation of its O–CMe2 bonds leaves the original stereogenic carbon–oxygen bonds intact.
Acidic permanganate-iron balance Created 2026-10-14 Updated 2026-10-20
An increase in oxidation state records oxidation; a decrease records reduction. Thus raises the iron oxidation state by one, while lowers the manganese oxidation state from to . Five iron ions supply the five-electron inventory required per permanganate ion.
In an acidic chemical solution, the complete half-reactions are
First balance oxygen with four water molecules, then hydrogen with eight protons, and finally electric charge with five electrons. Multiply the iron half-reaction by five and add; the exchanged electrons cancel:
Both sides contain one manganese, four oxygen, eight hydrogen and five iron chemical atoms, with net electric charge . The notation represents the acidic aqueous proton inventory; it does not imply bare protons moving independently of water. These half-reactions and their sum are the acidic balance used in the documented permanganate-iron titration.[ref]
Figure 1.
Acidic permanganate-iron balance: five exchanged electrons and conserved chemical atom and electric charge inventories
. Original exact stoichiometry diagram. Matching five formal electron slots is a bookkeeping operation, not a picture of free electrons in the chemical solution. The lower table verifies the net chemical equation; its is the net electric charge number of the written reacting species, not the bulk chemical solution. Details.
The coefficients predict amounts consumed, not a collision of five ions or an elementary reaction. Bulk chemical solution also contains compensating counterions, which are omitted from this net chemical equation. The hydrogen and oxygen oxidation states are unchanged; balancing their inventories remains essential even though they do not account for the exchanged electrons.
Acyl group 2026-10-13
For the carboxylic acid-derived examples here, an acyl group is the group remaining after formal removal of from . It includes the oxygen at the end of the fatty acid-derived chain, so it is more than just a hydrocarbon region. See IUPAC class names: carboxylic acids and derivatives.
Adenosine triphosphate Created 2026-10-13 Updated 2026-10-20
ATP is a nucleotide consisting of adenosine, itself adenine joined to ribose, carrying three phosphate groups. From the ribose outward, these groups are labelled , , and . ATP connects energy-supplying processes to energy coupling for synthesis and active transport; the same carrier can be regenerated and reused. [ref].
Figure 1.
ATP has three phosphate groups; ADP has two, and regeneration requires energy input
. Original component schematic, rather than a molecular structure or a reaction mechanism. Lines indicate component order and omit connecting oxygen chemical atoms, electric charges, and three-dimensional geometry. Both sides retain adenine and ribose; hydrolysis consumes water, whereas the reverse net chemical reaction forms water. The energy labels describe transfers, not extra material reactants or reaction products. Details.
The net hydrolysis commonly used in energy coupling is
Here denotes inorganic phosphate. At buffered pH , this biochemical shorthand groups the appropriate protonation states into pools and leaves proton exchange with the buffer solution implicit. An explicit, charge-balanced choice is , without implying these are the only chemical species present. See the IUBMB recommendations for biochemical thermodynamics.
The quoted textbook biochemical standard state value is approximately
This convention uses fixed pH , temperature (), reference pressure (), unit reference thermodynamic activities for dissolved reactants and reaction products, and water thermodynamic activity approximated by one. The prime indicates the fixed-pH biochemical convention. See OpenStax Biology 2e, 6.4: standard ATP hydrolysis value and Biology 2e, 6.2: biochemical standard conditions. This is a reference value, rather than a universal value inside a biological cell; precise tables must also specify chemical solution conditions and any magnesium ion binding convention. Different reference conventions and data treatments give different tabulated values, as discussed in Li et al., 2010: a database of thermodynamic quantities for biochemical reactions.
An exergonic reaction has a negative change in Gibbs free energy, so the overall ATP hydrolysis is favourable under those reference conditions. Breaking a chemical bond by itself costs energy; forming new chemical bonds can release energy. The net change compares all reactants with all reaction products, including their interactions with water and the entropy contribution. Calling the phosphate connection a "high-energy bond" describes a large favourable change in Gibbs free energy on hydrolysis, rather than energy released by bond breaking alone. See 7.5 Strengths of Ionic and Covalent Bonds and Cooper, The Cell: ATP and metabolic energy.
Composition changes the driving force. At the same fixed pH, temperature, pressure, and binding convention, write the molar reaction change as
Here is the molar gas constant, the absolute temperature, and a dimensionless thermodynamic activity for a biochemical pool. Constant water thermodynamic activity is absorbed into the reference term; fixed pH accounts for buffered protons. The shorthand means transformed molar reaction Gibbs free energy change, , rather than a finite sample's total change. The natural logarithm acts on a dimensionless reaction quotient, never on concentrations with units. See the IUBMB biochemical thermodynamics recommendations and the general equilibrium constant relation.
For a stipulated ideal dilute chemical solution, let , with . Choose , , and , ignoring activity coefficient corrections and magnesium binding. These are illustrative inputs, not a claim about a particular biological cell. Then
and
Increasing tenfold raises by at this temperature. Thus the ATP to ADP ratio and available inorganic phosphate matter, even with the same standard state value. These are local molar predictions at the stipulated composition, rather than a constant total yield as an isolated sample reacts.
Aerobic respiration Created 2026-10-14 Updated 2026-10-20
Aerobic respiration uses molecular oxygen as the final electron acceptor. For complete oxidation of glucose, the net material balance is
This records the overall conversion of glucose, molecular oxygen, carbon dioxide and water; it is not one enzyme-catalyzed step, and it omits the separate ATP accounting. For an original stoichiometry check, each side contains six carbon, twelve hydrogen and eighteen oxygen chemical atoms. If exactly of glucose undergoes this complete conversion, the equation requires of molecular oxygen and yields each of carbon dioxide and net water. This is an equation-based calculation, not an observed seed measurement.
The molecular oxygen is reduced to water, rather than being the source of the carbon dioxide's carbon. A formal redox electron balance, using acidic half-reaction notation, makes the roles explicit:
Adding and cancelling gives the net equation above. Both half-reactions conserve chemical atoms and electric charge. The electrons balance a net transfer; they are carried through cellular intermediates, rather than released as a pool of free electrons. The final respiratory reduction can be written . These equations are bookkeeping, not a tracing experiment that assigns every product oxygen chemical atom to its original molecule.[ref]
Aldopentose Created 2026-10-14 Updated 2026-10-18
An aldopentose is a five-carbon aldose: its open-chain reference form has an aldehyde group at C1. Ribose is an example; deoxyribose is its 2-deoxy derivative.[ref]
For the unmodified open-chain aldopentose skeleton, count one , three and one group: . The three interior carbon positions, C2–C4, are stereocenters. Each allows two configurations, giving stereoisomers, grouped into four enantiomer pairs. The unlike chain ends prevent a meso compound identification. D-ribose selects the right/right/right hydroxy group pattern in the Fischer projection; the word aldopentose alone does not select that pattern. Compare the existing ribose and deoxyribose diagrams for the separate question of which oxygen is present.

Allyl chloroformate is . oxygen acylation of an enolate makes an allyl enol carbonate.
Alpha-ketol rearrangement 2026-10-20
A 1,2-carbon migration interconverts adjacent tertiary alpha-hydroxy carbonyl compounds. Formation of a new carbonyl at the original carbinol carbon accompanies conversion of the original carbonyl into an alcohol. Unlike dehydration, the net process preserves both oxygens.
Aluminoxane 2026-10-20

Ambident nucleophile 2026-10-20
An ambident nucleophile can form a bond through more than one atom. An enolate can attack through carbon or oxygen; these give distinct products, although its resonance contributors describe the same ion.

Argon Created 2026-10-13 Updated 2026-10-18
The chemical element with atomic number eighteen. Argon is a colourless noble gas. It can provide a protective atmosphere around hot, reactive materials, for example in welding, where excluding oxygen limits oxidation. Commercial production separates it by distillation of liquid air.[ref]
Its discovery shows why a small disagreement can matter more than a reassuringly repeatable result. Two preparations can each give consistent measurements while producing different mixtures. The Rayleigh-Ramsay argon density experiment investigated just such a discrepancy. Gas density links the weighing to a mean molar mass; a separate separation process tests which component accounts for it.

A fifteen-membered crown with one nitrogen donor and four oxygen donors; nitrogen substitution can attach a signaling group.
Backbone hydrogen bond 2026-10-14
A backbone hydrogen bond is a hydrogen bond involving groups of the protein backbone, typically a backbone oxygen chemical atom and a hydrogen chemical atom already joined by a covalent bond to backbone nitrogen. It can connect positions that are not adjacent along the polypeptide chain. The peptide bonds still determine which amino acid residues are consecutive. See the original structural argument cited under alpha helix.
