Mass extinction Created 2026-10-24 Updated 2026-11-05
A mass extinction is a geologically brief interval in which a large fraction of biological diversity disappears across many lineages. Its scale distinguishes it from ordinary losses of individual species, although the duration regarded as brief depends on the geological resolution.
The fossil record supplies evidence through disappearance patterns, but extinction selectivity, unequal preservation and sampling affect the observed signal. A regional disappearance is not sufficient evidence for global extinction; comparisons among regions and biological groups help test that inference.

Mating assortment contrast 2026-10-14
For observed pairings between two labels , let and , where the first label denotes the female's group and the second the male's. A mating assortment contrast isIt lies between and . Positive describes an excess of same-label pairings over cross-label pairings; whether that is evidence of assortative mating depends on the null mathematical model and the assay. The four counts form a contingency table.
Here is an original scope check. Suppose independently paired females and males have probabilities of carrying label . ThenWith , the expected value is zero. With , it is , despite pairing being independent of label. This counterexample concerns unequal pool composition; it does not replace the group introductions and contingency table tests in the dietary divergence and mating isolation in Drosophila pseudoobscura experiment. Even with balanced pools, finite observed samples fluctuate: a positive alone is not a hypothesis test, much less a universal species boundary.
Mechanism-based inhibition Created 2026-10-20 Updated 2026-11-05
In mechanism-based inhibition, catalytic processing of an inhibitor generates the species responsible for sustained inhibition. The covalent bond can be between inhibitor and enzyme cofactor rather than to an amino acid side chain; persistence must be described on the relevant timescale.

Methylobacterium organophilum 2026-11-05
Methylobacterium organophilum is a species of bacteria and the type species of Methylobacterium. Its reference strain is maintained under collection identifiers including ATCC27886, DSM18172 and NBRC15689. These codes identify deposits of the reference material, rather than three different species.[ref]
The organism provides a concrete example of why provenance matters in genome comparisons. A 2021 comparative study newly sequenced the NBRC15689 reference strain because an existing assembly attributed to an older deposit, DSM760, did not reliably represent the intended taxon. LPSN identifies DSM760 as Methylobacterium radiotolerans.[ref]

[ref]Methylobacterium organophilum in LPSN. Note on DSM760
An internally well-assembled sequence can therefore still answer the wrong biological question if its source organism is misidentified. For a comparison example, imagine two reports carrying the same species label, one based on the intended reference culture and one on a misassigned culture. A difference in gene content could arise from the identity mismatch rather than from ordinary variation within the species. Resolving the strain's collection code and biological identity must precede that interpretation. The lesson links naming, preserved cultures and sequence measurements: each supplies information needed to make the others scientifically reusable.
Methylobacterium radiotolerans 2026-11-05
Methylobacterium radiotolerans is a species of bacteria within Methylobacterium. Its type strain has deposits including DSM1819, ATCC27329 and JCM2831. The organism was originally named
Pseudomonas radiora; the accepted combination and corrected epithet place it in Methylobacterium. The epithet refers to tolerating radiation.[ref]A radiation-related name does not itself supply a survival curve. In an invented measurement, suppose a specified exposure leaves recoverable colony-forming units from an initially comparable . The measured fraction is , or 20 percent. Comparing organisms requires a stated bacterial strain, exposure and recovery readout; a single species adjective cannot fix those conditions or identify a universal resistance threshold. These numbers illustrate the measurement, not observed values for this species.
Reference-culture identity also matters when interpreting molecular data. LPSN notes that the older deposit DSM760, once associated with Methylobacterium organophilum, represents Methylobacterium radiotolerans.[ref]
Methylobacterium organophilum in LPSN. Note identifying DSM760
A genome comparison based on an incorrect label could therefore attribute between-species differences to variation within one species. The name, maintained strain and measured phenotype are complementary pieces of a reproducible record. Methylorubrum 2026-11-05
Methylorubrum is a taxonomic genus of Alphaproteobacteria, established in 2018 by separating a group of species formerly assigned to Methylobacterium. Its type species is Methylorubrum extorquens. The type fixes the application of the genus name; it does not imply that every member has the same metabolism.[ref]
Methylorubrum in LPSN. Valid publication, type species and nomenclatural status
The group belongs to a much-studied assemblage of pink-pigmented, facultatively methylotrophic bacteria. Facultative methylotrophy means that a bacterium can use substrates such as methanol while retaining the ability to use other carbon sources. Neither pink colour nor one metabolic test should be treated as a complete definition of a taxonomic genus.
The boundary with Methylobacterium illustrates how classification is tested. A 2021 study compared 62 type strain genome assemblies, supplementing existing data with newly sequenced material. Whole-genome comparisons placed members assigned to the two genera close together and interspersed, motivating reconsideration of their separation.[ref]

For example, a tree built from one ribosomal RNA gene and a tree built from many genomic regions may support different groupings. The resulting debate concerns which relatives a genus includes, rather than whether the experimental organisms suddenly changed their biological properties. Methylorubrum extorquens 2026-11-05
Methylorubrum extorquens is a species of bacteria and the type species of Methylorubrum. The older combination
Methylobacterium extorquens names the same species: LPSN records it as a homotypic synonym, meaning that the two names share a nomenclatural type.[ref] Experimental results still need a specified bacterial strain; a species name alone does not identify every tested culture.Methylorubrum extorquens AM1 is a model for facultative methylotrophy. Its studied pathway converts methanol to formaldehyde, with carbon subsequently divided between oxidation toward carbon dioxide and carbon assimilation into cellular material.[ref]
A 2005 experiment compared AM1-derived mutants with a reference strain during colonization of Medicago truncatula. Mutants defective in methylotrophy lost ground in competition, yet could reach comparable populations when tested separately. This distinction supports a competitive advantage from methanol use without making it the only usable carbon source.[ref]

In an illustrative count, a population share changing from to halves the strain's share; it does not show that its absolute number of cells halved. Both the fraction and the total count are needed to distinguish relative success from population decline. Microbial ecology 2026-11-05
Microbial ecology studies how microorganisms interact with one another and their surroundings, and how those interactions affect their abundance, distribution and activities. A microbial community can be investigated as part of a soil, an aquatic ecosystem or a living host. Identifying its members, counting them and measuring what they do are related but distinct tasks.
An invented counting example makes the distinction concrete. A population increases from one hundred to two hundred cells while all other cells in the same sample increase from nine hundred to eighteen hundred. Its abundance doubles, but its fraction of the total remains . A report of unchanged relative abundance could therefore conceal a large change in absolute abundance. Sampling volume and the measurement denominator must be explicit.
Molecular measurements add further interpretation. A 16S ribosomal RNA gene is a useful marker, but genomes can contain different numbers of copies and different sequences among those copies. Marker counts and sequence variants cannot automatically be equated with cell counts and distinct species.[ref]
Divergence and redundancy of 16S rRNA sequences in genomes with multiple rrn operons by Silvia G. Acinas and others. Abstract, copy number, intragenomic divergence and diversity estimates
Experiments can move from association to intervention. In a controlled Arabidopsis thaliana system, adding particular Sphingomonas strains changed the outcome of a subsequent bacterial challenge. Comparing defined microbial conditions tested an interaction that a list of organisms on healthy leaves alone could not establish.[ref]
The questions range from local interactions to biogeochemical cycles. A convincing ecological explanation connects the organisms present, the environmental conditions and an explicitly measured process; abundance of a genetic marker alone is not a direct rate measurement.

Mimulus Created 2026-10-20 Updated 2026-11-05
Mimulus is a genus name used in the monkeyflower literature. Some species historically placed in it are now treated in other genera, including Mimulus guttatus. Comparing experiments therefore requires tracking both the species identity and the name used by a source.

Mitochondrial genome Created 2026-10-20 Updated 2026-11-05
A mitochondrial genome is the genetic material carried in a mitochondrion. In comparing sampled mitochondrial genomes, the age of their ancestral split is the relevant branch-time calibration; it need not equal the time of separation of the species carrying them.
Model organism 2026-10-13
A model organism is an organism used to investigate biological processes through accessible, repeatable experiments. Its value combines experimental tractability with a carefully delimited relationship to other organisms. For example, a gene deletion in Saccharomyces cerevisiae can test whether a gene is required for growth under specified conditions; adding another gene can test functional complementation. Such interventions support causal inference more directly than merely noticing that a gene and a phenotype occur together. [ref]
Budding Yeast for Budding Geneticists: A Primer on the Saccharomyces cerevisiae Model System by Andrea A. Duina and others. Duina, Miller and Keeney (2014), introduction and Experimental Toolkit and Related Resources: manipulation of genes and phenotypic effects
The striking opportunity is to ask two experimentally separate questions: what does this component do here, and which part of that function survives a change of species or conditions? The yeast cross-species complementation experiment makes both questions concrete. Model organism evidence transfer requires specifying the function being compared; a useful model organism need not reproduce every feature of another organism.
Model organism evidence transfer Created 2026-10-13 Updated 2026-11-05
Evidence transfers at a stated level. Sequence alignment can suggest a candidate relationship between genes; functional complementation tests whether a candidate can supply a particular function in a chosen recipient. Neither alone establishes identical native gene expression, identical signal transduction, or identical consequences in every species. The yeast cross-species complementation experiment is especially useful because it tests a conserved function by intervention rather than assuming it from resemblance. [ref]
Pathways over Time: Functional Genomics Research in an Introductory Laboratory Course by Todd D. Reeves and others. Reeves et al. (2018), project design, pp. 3–4, and Course Activities, pp. 5–6
Even successful functional complementation occurs within a specific genetic background, nutrient supply and imposed gene expression. The enzyme may work with the recipient’s available substrates and partner proteins at an experimentally imposed abundance. Establishing the same role in the donor species calls for experiments there; establishing behavior under another condition calls for experiments under that condition. A conserved component can therefore coexist with context-dependent behavior of an entire pathway. This separation makes model organisms powerful: an accessible experiment supplies a precise mechanistic foothold and a better question for the next system.
Morphological species concept 2026-10-14
A morphological species concept distinguishes species using morphology: measurable differences in form or structure. It can be applied to preserved specimens and fossils when mating cannot be observed. Similar appearance need not imply the same species, and different appearance need not imply different species. [ref]
Biology 2e by Mary Ann Clark and others. §18.2, “Species and the Ability to Reproduce”, paragraphs accompanying Figures 18.9–18.10: appearance can mislead
An original operational example is to compare a chosen structure in specimens of comparable age, sex and rearing conditions. Suppose two apparent groups differ in size, but one group contains only juveniles. The observed difference does not yet diagnose two species. Specify the measured phenotype, variation within each sample, and whether the distinction persists across comparable specimens. A single striking specimen is a poor substitute for that comparison.
